The brothers reach a mountain path, and are warned to never leave the path if they wish to survive. With that in mind, Ed and Al soon find themselves lost in a snowstorm, leading them to an encounter with those who question their identities.

Inside the fortress of Briggs, Edward and Alphonse are still regarded with suspicion as they inform Olivier Mira Armstrong of their goal to restore their bodies and their search to learn alkahestry. While Olivier makes it clear that she does not like them, she agrees to help them find May Chang, albeit for her own goals. Olivier sends the brothers off to work, where they soon encounter Vato Falman. He decides to show them around the fortress, which eventually takes them down to the lowest level where deep underground, a grand threat to the fortress makes its presence known.

Not long after thwarting the threat to Briggs, Olivier Mira Armstrong takes Edward and Alphonse down into the tunnel beneath the fortress, where no one will be around to eavesdrop. The brothers then tell Olivier everything they know, and question the reason for this tunnel's existence. With the help of a map and Vato Falman, they realize why their country's military has always been so ruthless, and what purpose all of the bloodshed is for. With that knowledge, Olivier goes to meet with General Raven, and a plan to obtain more information is enacted.

Later, Kimblee relays three missions to Ed, none of which he can refuse to do without dire consequences.

Upon reaching an abandoned town, Kimblee and Miles send out groups of soldiers to search around the area for Scar. Not long after escaping from two men who had been keeping track of them, Edward, Alphonse and Winry unexpectedly come across May Chang, Marcoh and Yoki. The brothers explain what they know now, and Marcoh in turn reveals a book containing research notes regarding both alchemy and alkahestry, but Scar is needed to help decipher it. Suddenly, Scar is attacked elsewhere in the town. Ed and Al go to help him, discovering two men who have undergone startling experiments.

With both a fierce snowstorm and Kimblee approaching, the time to enact a plan of escape quickly dwindles. Along with two new allies, May Chang, Marcoh, and Yoki leave for the safety of Briggs, while Scar begins a plan of his own that is also designed to leave Kimblee guessing. When the snowstorm arrives, Miles learns of a potential complication, leaving Edward and Alphonse wondering how they can warn the others with this weather. A solution appears, and Al ventures forward, leading him to an unexpected strife for his soul to remain in this world.

When their greed destroys the lives of many, a different type of being succeeds in obtaining a physical form. As the dream ends, Hohenheim finds himself being greeted by Izumi and her husband. Their chance meeting helps bring ease to Izumi's suffering, and reveals the souls that reside inside a man forced to continue on living.

Unfortunately, things do not go Ed's way and he is forced to make a grave sacrifice in order to survive.

The Briggs soldiers succeed in capturing Central Command and things appear to be going well with the coup, that is until someone unexpected returns to Central. Izumi and her husband arrive to help the Armstrong siblings in their battle against Sloth and the seemingly endless stream of mannequin soldiers. Meanwhile, Hohenheim finally faces off against Father.

Hohenheim's strategy to defeat Father quickly falls apart when Father reveals his true form. Elsewhere, the Briggs soldiers attempt to hold off the advancing Central Army who have regrouped following their leader's return. At the same time Greed arrives to confront Bradley but things don't quite go his way.

Fu arrives to help Greed in his battle against Bradley. However, even together they are no match for the Fuhrer forcing Fu to make the ultimate sacrifice to defeat him. Meanwhile, Ed and the rest of his group encounter the doctor responsible for creating Bradley and the other "Fuhrer Candidates".

Greed finally manages to end his fight with Bradley but there is still work to be done. As such Greed sets about taking out the Central Army forces that are advancing on the main gate. Meanwhile, Father is still in need of a fifth human sacrifice and in order to force Mustang's hand Riza's life is put at risk.

Regardless of May Chang's timely arrival and Riza's revival, Mustang is still forced to perform human transmutation. In doing so he loses his sight and becomes the fifth human sacrifice. At the same time Al is finally reunited with his body but forced to make a very difficult decision.

As Ed and Al attempt to take on Pride, May Chang battles against Father. However, things do not go well for the group and Father is able to complete his transmutation circle. Meanwhile, the Ishvalans hurry to complete their own transmutation circle within the city and Scar reveals his new technique in his battle against Bradley.

Father has finally completed his task, having sacrificed everyone in Amestris to do so. However, Hohenheim has had a long time to prepare for such a situation and manages to restore everyone's soul and weaken Father in the process. As such Scar is able to defeat Bradley and activate the alkahestry circle. With their alchemy restored Al and the others pursue an unstable Father while Ed deals with a severely weakened Pride.

Hohenheim and the others attempt to stop Father from creating more Philosopher's stones but even in his current unstable state he is still a powerful foe. Even with the help of Greed and the Briggs forces it isn't long until the alchemists find themselves in trouble. Al then makes a very dangerous choice in order to save his brother.

With the help of Greed Ed is able to defeat Father and free the souls of the people of Xerxes. With the battle over everyone mourns Al's death, but Ed refuses to use a Philosopher's Stone to bring him back. Instead he decides to make a sacrifice of his own in order to save his brother.

Deciding to help sort out Ishvalan policies, Mustang is approached by Knox as well as Marcoh, who offer him a philosopher's stone to get his eyesight back, though Mustang insists it be used to fix Havoc's legs first. Olivier secretly rescues Scar so that he can assist Miles in rebuilding Ishval. Having previously seen off Ling, who promised to take care of May's clan among others once he becomes emperor, the Elric brothers return to Resembool where Winry awaits them. Two years later, Grumman, who became Führer, visits Bradley's wife, who had been raising Selim to be a compassionate child. Alphonse decides to travel with Jerso and Zampano to Xing and other eastern countries to learn about alkahestry, while Edward learns what he can in the west, hoping to pull their research together. As Edward heads off, he and Winry finally express their love to each other using the terms of equivalent exchange.
