Three mob bosses want revenge on Batman because he constantly interferes with their operations. They call in a mysterious villain named Bane to finish him off, once and for all. Bane may seem like a normal criminal, but he has a secret so powerful that it could destroy all of Gotham. During their first encounter, Bane easily takes down Batman, seriously injuring him. Now, Batman must think of a new way to stop this menace.

After strange owls, vultures, and crows start to steal diamonds and jewels, Batman decides to find out who's controlling them. It turns out that the crook is Oswald Cobblepot, aka Penguin, a socialite who attends Bruce Wayne's party. Alfred tries to catch Penguin for his misbehavior at the party, but unfortunately, Penguin catches Alfred. Batman must find Penguin's mansion and save Alfred, as well as defeat the Pudgy Purveyor of Perfidy and return all the jewels and gems he has stolen.

A flock of bats lead Yin and Bennett to Wayne Industries, where Bruce has a scientist named Dr. Langstrom working on a project related to bats. In truth, Langstrom actually develops a serum that can turn him into the "Man-Bat." The creature goes out of control and flies out into the city, feeding on animal blood.

Using his new ice powers, Mr. Freeze steals the rarest and most valuable diamonds Gotham has to offer. When he and Batman first cross paths, he reveals that he was once a normal criminal, and was rendered dependent on a cryogenic suit after an encounter with the Dark Knight. He will stop at nothing to make Gotham his own personal domain, unless Batman can think of a way to stop this menace.

Meanwhile, Bruce meets up with Mayor Grange, who tells him that he's going to have to give his father's charity work to GothCorp instead of Wayne Enterprises.

Arnold Wesker is a ventriloquist who controls Scarface, a puppet that has its own seperate personality. Together, they pull off bank heists, with Scarface running the show. Scarface, along with two knuckle head muscles, plan on stealing a gold reserve from Gotham Bank and Batman tries to stop the puppet and his lackeys. Meanwhile, Alfred plays matchmaker for Bruce.

Batman investigates a crime bearing the stamp of his archenemy Joker, despite the fact that Joker is currently, and has been, locked up in Arkham Asylum since Batman first put him there. A trail of victims encased in larger-than-life playing cards leads The Batman to the bizarre truth.

While Bruce Wayne is busy being the subject of a "Day in the Life" segment of a television magazine show, Penguin pulls his latest heist-at Bruce's mansion. Alfred is taken hostage, and Bruce must now find a way to transform into Batman out of sight of the watchful TV cameras.

Joker's back in town and has a new invention, Joker putty, that can morph anything and everything into rubber or putty. Meanwhile, Chief Rojas tells his Detectives to stop both Joker and Batman once and for all, saying both of them have no place in Gotham.

Leaving off after the previous episode, Ethan transforms into the monstrous Clayface after Joker tortures him with his putty. As Clayface he targets the man he despises the most, Chief Rojas. When Batman and Yin realize who he is, they will have to work together to keep Ethan from becoming a monster.

When a rare Black Siberian Leopard is stolen, Batman and Batgirl suspect Catwoman and go to protect the second Black Siberian Leopard. However, Joker beats them to the punch and brings the cats to Killgore Steed, a giant maze filled with dangerous creatures.

After watching a movie about criminal masterminds, Penguin forms Team Penguin along with Bane, Killer Croc, Ragdoll, Firefly and newcomer Killer Moth in order to finally take Batman down. Meanwhile, Batgirl and Robin must learn how to work together. However, Moth gets infected by a chemical which the team stole, and becomes a giant, monster moth.

After Ethan Bennett foils one of Joker's plans, he plans to prove himself to Batman by turning over a new leaf. Meanwhile, has-been actor Basil Karlo steals the mutagen responsible for mutating Bennett and becomes the new Clayface. Batman is unsure if he trusts Ethan enough to let him help stop Karlo.

When evidence from a series of art thefts by the Everywhere Man, a new costumed villain with the power to replicate, implicates Bruce's close friend John Marlowe, Batman believes there must be another explanation.
